What are the pros and cons of choosing an AMD over Intel and vice versa? I didn't really know the difference until someone brought up the topic, and stated that Intel is better and AMD tends to overheat?
So can anyone shed any light on the topic?

If you're looking at last generation, AMD was better price/performance. This generation, Intel has taken a dominating lead hands down. Intel's 2500k beats AMD's best (FX-8150) in the majority of tests so AMD doesn't even have the price/performance anymore. Honestly for the money, nothing beats the 2500k at the moment.
As far as cooling goes, just get a decent aftermarket cooler and you'll be fine. Something like the Cooler Master Hyper 212+ if you're on a budget or as high end as the Silver Arrow or Noctua NH-D14. (Or Corsair H100 if your case supports a dual 120 rad)

The difference is the brand name?
It's like asking what's the difference between car manufacturers (eg Honda and Subaru)
In my OPINION, AMD does not overheat. I'm at 38C idle, and I've never topped 60C with my new case and cooler. If it's overheating, you've got it assembled wrong (bad airflow, bad contact between processor and heatsink)

If you're going high-end, Intel currently has stronger processors. However, I promise that, if you have to ask, you won't notice the difference between using a Phenom II x4 and an i5 2500k, so it'd be a slightly better idea to go with AMD simply because PII x4s are >$50 cheaper than a 2500k, and generally AMD motherboards are much cheaper than their Intel equivalents.

Only tip I can give is that the kernelmode debugging and stealthedit generic integrity bypass plugin only work on 64-bit systems with an intel (32-bit doesn't care)

For gaming intel =/= amd in many cases. When benchmarks are higher on intel, its not usually by nearly enough to pay that extra 100 - 200 bucks.
If you have programs that are heavier than a ocean liner, you go intel.
