I've noticed hotkeys aren't saved when saving a CT. Is this not possible or just not implemented yet?

not implemented, but perhaps in the future (and accompanied with an option to load the hotkeys automatically or disable it)

Well, a bug I have noticed is if you save a .CT with hotkeys and reload the .CT (after closing CE), "Set a Hotkey" is greyed out". =/

and you're sure you restarted CE ?

Anyhow, this will probably be fixed in ce 6 (different method of hotkey assigning in that version)

Yes positive, saved the .CT with hotkeys. Then when I come back to the game later and open CE again, the cheats in the table that were hot key'd have "Set a hotkey" greyed out.
