So I was wandering around stackoverflow, when I saw this thread: http://stackoverflow.com/questions/574911/difference-between-windows-and-console-application

The first response explains quite well how a program is identified as windowed or as console, so my question would be, where exactly in the PE header is this windowed flag?

As the answer explains, you have the usual IMAGE_NT_HEADER structure (first link), which has a member called "OptionalHeader"
There then is a pointer to the, guess what Wink, IMAGE_OPTIONAL_HEADER structure (second link), which now contains the mentioned "subsystem" field.
