Screw the standoffs into the motherboard tray in the case where it says ATX (if you have a standard size motherboard) then put the motherboard on there so the holes line up and screw the board into the standoffs.

Well you only need one for each hole on the mobo. Each hole has metal looking things around it. Put the standoffs under them and screw them in. Its kind of obvious when the standoffs have threads for screws.
