I personally like using visualboy advance (works for everything older than the DS) simply because I've had the least problems with it.
Start with silver. Soul Silver is incomparable to it's awesomeness.

You would want to start with the original blue version but seeing as how most people are to into nicer graphics you will want to play fire red it has exactly the same storyline and layout but with nicer graphics. Then move on to heart gold as that is a remake of gold version. I am not sure about any game after that on how the story progresses.

I think that the bad graphics of the older games is what makes them special. I guess I'm liking Soul Silver as I've been playing it a bit (with a real DS), but it's just not the same as the original game.
