Each time I boot up the comp, I see an application appear for a split second and vanish each time I log in for Windows.
What do I do!?

Go to run, type msconfig
Look at the startup tab and see whats running during boot.
Also this is not the right place to post this type of question.

| When you boot your comp right when the app pops up push the print screen button this copies the image of your desktop and paste the picture in Paint and save the image and upload it so we can all see what it is

start->run->msconfig and go to startup locations
try
start->all programs->startup folder
and finally try
start->run-> regedit

There are a lot of normal applications that would launch what looks like a command prompt.
